Configs are overwritten during deb-package upgrade

I have had a configured instance of gitlab v8.5.5 that I installed through the official repository on an ubuntu server.
After upgrading to v8.5.6 using the apt-get my configs were overwritten with defaults.
Is it an expected behaviour?
Any chance it is changed to something more reasonable?
