Deploy keys not being added

I've upgraded my Gitlab from 4.1 => 4.2 => 5.0 but for some reason the deploy keys are not being deployed. The particular key (for Gitlab-CI) is not being added to the .authorized_keys for the "git" account on the Gitlab server.
Sidekiq has no retries and no scheduled jobs left and the event was issued by/for GitlabShellWorker. Other commands such as creating repo's etc work fine.
