Remote push/pull/clone succeed, but Gitlab says repository is empty

Installed the latest Gitlab according to the procedure in installation.md - site runs fine, projects and users can be created and deleted, remote push/pull/clone over SSH work fine, however Gitlab reports that the repository is empty, the check script reports the following:
