User-modified files are overwritten on updating

I am using the omnibus install and noticed that on the last update from 7.3.1 to 7.3.2 some files were overwritten:
robots.txt /opt/gitlab/embedded/service/gitlab-rails/config/application.rb
Therefore, I had to recreate robots.txt and reapply the exim patch to fix https://github.com/gitlabhq/gitlabhq/issues/4866
